To meet the goal of limiting global warming to 1.5C, methane emissions from ruminants such as beef and dairy cattle must be reduced by 11–30% by 2030 and by 24–47% by 2050 compared to 2010 levels. A newly funded Future Fellowship project is hiring 2 PhD students who will tackle this challenge by creating a thorough mechanistic understanding of the microbiological, biochemical and genetic processes that cause methanogenesis in the cow rumen. These activities will identify core beneficial microbiota that are critical to cow performance and methane production across different breeds of animals, which is essential to accelerate development of microbiome-based interventions that benefit animal production and reduce its carbon footprint.

PURPOSE OF THE STUDY: Characterize the diversity, functions and resilience of microbial communities associated with plant species used in ecological restoration.

CONTEXT AND OBJECTIVES: The electrification of transportation requires the mining of critical metals. Our team has launched an interdisciplinary project aimed at mitigating the impact of these activities by investigating principles of plant acclimation to assist in the development of ecological restoration practices. The doctoral project will profit from a major experimental device deployed by our team in 2021, on the Whabouchi site operated by Nemaska Lithium. As part of this initiative, five plant species native to the region (shrubs and trees) were pre-acclimated to site conditions using 10 treatments. The project will include laboratory work (microbiology, genomics) as well as bioinformatics analyzes (U. de Sherbrooke) and entail fieldwork in the northern, remote region of Eeyou-Istchee (James Bay).

Goals :

(1) Characterize the bacterial and fungal communities of the rhizosphere of plant species (phylogenetic study), and the functions present in these microbial communities.

(2) Investigate correlations between microbial community structure and plant host success (survival and growth).

(3) Evaluate the contribution of plants to biogeochemical cycles through leaf loss (litter quality).

The UCSF Division of Gastroenterology, Department of Medicine seeks a computational biologist to join the Benioff Center for Microbiome Medicine (BCMM). Located at the University of California San Francisco, the BCMM supports the community of researchers on campus focused on leveraging the human microbiome to predict, prevent and treat disease. The successful candidate will work in partnership with other BCMM staff and UCSF researchers to lead and facilitate a range of research studies performed in collaboration with investigators across all four schools on campus. The successful candidate will be expected to contribute to study design and to apply bioinformatic and statistical tools to enable analysis of shotgun metagenomic, metabolomic, transcriptomic, immunologic and clinical data. Familiarity with integrative multi-dimensional data analysis is a significant advantage.

Candidates will be expected to work both collaboratively and independently. Those with the proven capacity to effectively communicate and a track record in productively contributing to collaborative multidisciplinary teams to support grant, manuscript and report preparation will be given preference. The successful candidates will report to Dr. Susan Lynch, Director of the Benioff Center for Microbiome Medicine.
